I think that one fundamental 'block' to consider when looking at the standalone is the actual pacing or the game, or its speed.
If you don't know what I'm talking about, look at several other strategy games. SC2, as a good example, is a very fast-paced, relatively "twitchy" game, for an RTS. Games ...

Re: 3D Physics
Ehm... *Cough* How can I say this.
Oh well.
1) It's going to make a complicated game EVEN MORE COMPLICATED.
2) It's going to add a few thousand layers of complex stuff for the poor dude which has to work on the game.
3) It's not going to add anything new.
4) I don't like it.

Re: Sensor Types (Pings)
I agree. My laptop's horrible and while I can play on Medium-ish on SC2 I tend to reduce my graphics exclusively for CC.
I mean. If you don't want me to complain, Tempest, you can simply buy me a better laptop. £500 will do. Then you won't have me complaining about the lower graphics or the lag CC ...

Re: long ranged missles
Wouldn't the missile's special effect the fact that it can travel infinitely long distances? Perhaps it could gain slowly gain speed over time, however.

Re: Burning Ships
I'd also like to see cosmetical fire, both inside and outside.
Outside I would have a % chance to create a fire according to how much HP the BC has and below a certain HP.
I suppose the same would apply inside.

Re: Science Station
So would we consider the Science Station as a "combat/small ship support" console of sort?

Re: Small Craft Missiles
Nobody will spend resources on something that does 100 damage unless its seriously cheap, the misstle ships would be incredibly vulnerable on route to targets and you'd have to buy the rocket ship itself and you' have to stock it with rockets you paid minerals for...

Re: Small Craft Missiles
According to your current scheme:
Four hellfires wouldn't do a lot of damage. The price spent in buying and filling a missile boat is probably more than the price worth of damage you'll deal to the enemy. Also consider than in normal situations there 0 to 1 (rarely 2) marine(s) on a BC.

Re: Small Craft Missiles
I've thought of this as well - I like the idea of a new "Missile Boat" style ship. Still, I think 6 should be more than adequate. The possibility of sending two or three of these on an attack run would be quite viable, yet risky. The risk vs reward system at its finest.

Re: Kinnetic shield
Ramming can be a great strategy depending on the vehicle you're using. In a BC fight you will almost always ram eachother, and especially face eachother. In small ships however, it's a lot more like you want to dance around your enemy (or you want to ram him, but he'll try to avoid you).
