An option of making upgrade and unlocking a special chamber for beaming crew to a random place on enemy battlecruiser/neutral station and beaming it back again would vitalize the boarding. ;)

Also there could be two upgrades. One for beaming with the enemy shields down and second for them up. Or adjusting the power of beaming to the enemy shield level. Higher the shield, higher the required energy. ;) Additionally. If your shield are down you get a bonus.

good idea but...
the second upgrade "beam through enemy shields" is op and unrealistic. If you say... second upgrade: you can beam to the enemy as long as he has less than 50% shields, it would be better
