Multiple Predators = Permavision
Had this happen in two games. Clearing trackers doesn't make your BC stop being visible to the enemy.
We had 8 people searching the BC for about 5 minutes in the replay of the first game, couldn't find any trackers. The BC's vision of the trackers show that all of them were killed. Same deal with the second game.
Also, on an unrelated note, in the second game, the last yamato the red team fires narrowly misses the chomperblock and hits the BC multiple times, dropping the core from 72% to 20% (!) along with flatlining the BC's shield.

Weird. I've looked through one of the replays as well as all the code involved and I have no idea what's causing it. The code is rather simple and my only guess is that it's something weird with the vision sharing. Some detail that I don't know about.
Does it happen if you only fire one predator?

It's fine if you only fire one predator I think.

It's probably in an innaccessable area like where debris sometimes spawn

We do get the message "Person has destroyed the last tracker, you can no longer see their battlecruiser" popping up. It is a lie, we can still see their battlecruiser.
And they definitely kill the right number of trackers. We land 3, they kill 3, we still see them.

Fixed it. It was due to an unexpected behavior from Blizzard's side. Every time a predator hits, I tell the game to share vision of the BC to the other team and when the last beacon is destroyed, I tell it to stop sharing. The unexpected part is that I have to tell it to unshare one time for every time I told it to share.
This has now been fixed in the dev version and will be in the next 1.92 patch.
